1. I have been told that flurry cant be used with incapacitate. Is this true and if so why?
2. If I mind control someone then they take an action token correct? If this makes their second one they do they take pushing damage?
3. If I create a barrier or smoke, can it leave the creating persons LOS, as long as at least the first square is in the characters LOS?
4. Can the unique phasing green lantern carry all eight people through walls with him? And if so then why have I never seen anyone use this guy? Whats his weak link besides his cost?
5. Can charge be combined with BCF?

1. It's in the wording. Flurry allows you to make 2 close combat ATTACKs, but Incapacitate requires a close combat ACTION. Same reason you can use Charge and Close Combat Expert together.
2. This is no longer true. It used to be, pre-Indyclix, but with the new rules the target of mind control no longer gets a token.
3. I think only the first needs to be in LoF, but not 100%
4. He can phase while carrying 8 others, yes. Why he isn't used more goes back to the Indyclix rules revision, specifically, No Action After Taxiing. If he could move all 8 and have them attack same round, yes, he'd be used a lot more. But now, since the 8 figures that he carries will have to wait until the following turn to take an action, it kind of weakens the ability a bunch.

This used to be true but it incorporated too much of hte INCAPACITATE power so now there is no token assigned to the mind-controlled character. If this makes their second one they do they take pushing damage? AS I said earlier..it used to but no more.

Whats his weak link besides his cost?Yes, if none are flyers because flyers cannot carry flyers. It is mostly his point cost. He is a great bus but is too expensive to be practical.

To clarify number 1 a bit, you can give a character a close combat action as his turn. One of the things that you can do with that action is make a simple, straightforward Close Combat Attack. Or you can also use it to use one of his powers that requires a Close Combat Action, such as Incapacitate or Close Combat Expert. So if the rules say you can make a close combat attack, it means just a simple straightforward attack.
Note BCF does work with a regular close combat attack, because it states that when you make a close combat Attack, you can replace the damage score with a die roll (paraphrasing) so you can Charge or Flurry and still use BCF, even if you can't use CCE or Incapacitate.
Heres my exact reason for the number 1. question. Can I tk Siamese up and have her hit someone and then incapacitate them or vice versa? She starts with both powers and I want to know if there is anyway to take advantage of that or is she just a waste?

It isn't really a waste, per se, but more of an option of what you'd want to do. They cannot work together though. If Siamese had a multi-arrow ranged attack it would work. Many people are upset with the Flurry/Incapacitate situation. Siamese and Medusa are 2 characters that start with those powers on the same click.
For #3 you don't need to be able to draw LOS to all of the squares, only the starting one but all of the squares DO have to be within your range. So you can make a barrier/smoke cloud behind someone buy you can't make one that is 11 squares away from you if you have a 10 range,

deepak is right about #3. barrier is my favorite power and i believe it to be highly underrated. all four barrier / smoke cloud pieces need to be in your range, but you only need line of sight to one of them.
also, you can place smoke cloud on hindering terrain, but barriers can not. barriers must be on clear ground.
also also, all four barrier / smoke cloud pieces must be on the same elevation.
