If Brainiac used Outwit from Twelfth-Level Intellect and got damaged so that he no longer has it, the Outwit would stop. It does not matter if he would have regular Outwit or not.
That is the old, and long-standing ruling regarding Outwit (or anything really) from separate sources.
The new rules have called this situation into question. As yet, we have not heard from the Oranges about a final resolution to the current situation.
For the moment, I am holding to the old ruling, but I suspect it is going to be reversed.
It really should be simplified ... the same way PC was simplified so that you can't PC over and over again with the same character in one turn... that should be applied across the board.
I thought there was already something that said that any power, no matter the source, can only be used once.
If Brainiac 5 uses Outwit from 12th Level Intellect, he has still used Outwit. If he then gets damaged but ends up on one of his Outwit clicks (5 or 6) he can still use Outwit, so the power that he outwitted is still countered. Because he can USE Outwit before damage, and can USE Outwit after damage, the power is still countered.
If, however, 12th Level gave him the ability to "counter" a power without using Outwit, once he loses his SP, the countered power would 'return'.

Does not matter. If he loses 12th Level Intellect, everything granted by it will be lost:
2011 rulebook pg.16
Whenever a power or ability is countered or lost, all game effects with a duration specified by that power or ability immediately end. Effects without a duration specified by that power or ability remain in play even when the power is countered or lost.
He lost 12th Level Intellect, so all game effects granted by it will end. It does not matter that he can use the same effect from a power that is now showing on his dial.
