Do Independent Faction Captains/Tech/Weapons/Crew/Elite Talents always incur faction penalty when placed on Non-Independent ships/stations?

Unless Khan is your Captain.

Lame :/ but even still Khan himself has to pay his own penalty right? I have them both, their just locked up in a box right now.

Yeah, Khan has to pay the penalty. (I don't remember GenKhan's card off the top of my head, but Reliant Khan pays his penalty making him 6, but then all upgrades he has on his ship are normal cost.)

TOTALLY worth it. He's a beast.

I'll have to try it out sometime. I'm a Dominion only player, but I do have back-up Klingon and Federation fleets. Wanted to see if some of my other guys could use the Independent stuff efficiently. It may still be worth it in the end even with the penalty.

I ran Khan on the Reliant, and he was never knocked out. I ran him right up to people, and no Cloaked ships want to risk "I Stab At Thee."

Turning Battlestations into Crits can get ugly!

Just looked at GenKhan:

There's no penalty for playing him or an Elite Talent on a ship, but everything else would get the penalty.

Reliant Khan gets everything but himself at regular cost.

I Stab at thee just might be the Talent I need for Gul Dukat Not the same severity, but still pretty hefty.

Yes and yes. For initiative purposes, use the ship's original printed Faction. Using an Independent Flagship also allows the use of Independent cards on a non-Independent Ship when using the United Force Admiral's Order.

Interesting. I may have to consider that once I have the Flagship stuff in hand.
