Am I reading into this trait too much or would the Duo not get the decreased damage from the Duo attack (as the values can't be decreased)?

No you are reading the exact right amount into it.

Nothing special about the damage deplition modifier that the trait (or outsiders TA!) can't get around

Also when he carries, like for example using the Underworld TA, he won't take the -2 penalty either.
