So is there an actual difference between increase and modify? If not why the 2 wordings?
Increase is another way that they say "modify by +1". There are several instances where they use different phrases to mean the same thing, much to the chagrin of players.

"Increase" can be pretty handy when the amount of modification is variable though. Look at the example above:
THE BIGGER THEY ARE, ROBIN...: The Dynamic Duo can use Super Senses. When the Dynamic Duo is targeted by an attack, increase The Dynamic Duo's defense value by the attacker's printed damage value. This power can't be countered or ignored.
Without "increase", the wording would probably be a lot clunkier, something along the lines of:
"THE BIGGER THEY ARE, ROBIN...: The Dynamic Duo can use Super Senses. When the Dynamic Duo is targeted by an attack, modify The Dynamic Duo's defense value by +X, where X is the attacker's printed damage value. This power can't be countered or ignored."
In this case, "increase" makes the power a whole lot shorter and easier to comprehend for a casual player.

Although just to point out that other games, that promote more consistent wording, would have gone with the second option.

So if I have someone with a printed 2 damage using RCE and I use + 2 to damage, then I could not perplex him up +2 more damage for a total of 6 damage? Just one perplex to get to five cause of the rule of 3?

You are perfectly within the rules to modify your damage up by 4. The number, after all modifiers, can not be increased or decreased by more than 3 though.

And keep in mind that this applies to the damage value, not damage dealt. You cap the modifier at +3 before applying any damage reducing powers the target may have, as those reduce damage dealt.
