Wouldn't dual affiliated cards from within the set be places after the core four teams, such as the dual loyalty cards in MMK?
That's one of those up in the air issues---but compare Superman, Avatar of Peace with Professor X, Mutant Mentor. Professor X was at the end of the set, with the characters you're talking about. Superman has his legacy affiliation, but is placed in the regular JLA line-up.
It could definitely be that a dual Ralph Dibny shows up at the end, but until we see a card like him to base our guesses on, it's just one more hurdle in figuring out the line-ups.

That's pretty much all of the "musts". Remember, there's at least one other character who was Blue Beetle (Daniel Garrett, and that's before we consider the likelihood of a new Blue Beetle post-Infinite Crisis).
Sue Dibny probably has a slot in there somewhere too. Probably she gets the slot I spared for General Glory or Huntress. I can't see Blue and Gold NOT getting two drops each, because they're the heart and soul of JLI, and because they're both really popular characters. Ditto J'onn. So the three of them get the "Avengers treatment" (two drops where everybody else gets one).

Based on what we've seen so far:
(a) They are grouped by their 'main' team affiliation [the one on the left] and the one on the right is 'extra'
(b) The one on the left does not have to come first alphabetically [see Batman and Black Canary]
Speculative ...
The secondary affiliation is often a 'I am currently working here, but I'll always be affilliated there' kind of thing. Superman may be a member of the JLA, but he'll always be keeping up his solo 'work'. And Bats is always going to be leading the fight in Gotham, etc ...
In that kind of 'logic' it wouldn't make sense for someone to be affiliated to both the JLA and JLI just because there was no overlap when both groups were running [can you really be considered a member of a defunct organization?]
Since every character is a 'snap shot' ... dual affiliation would require simultaneous 'membership' in both groups. Now, in some cases [i.e. the Revenge Squad] the group is a loose "I hate Superman" one ... so ANY Superman villain would 'still' be part of the Revenge Squad even if they are 'currently' [as per the point in time the card represents] a member of the Injustice Gang or the Secret Society of Super Villains.

Based on her prominence in the book, and her.. well.. importance in the Identity Crisis (fantastic read btw!) I hope she is there. Perhaps she and Max can be the Rick Jones and Jarvis of this team.

At the same time ... it's equally likely that they could provide both those characters as legacy content in the Crisis set considering their 'ties' to the events leading up to the Crises.
I like chdb's list. We agree on a lot. Some notable differences are Kimiyo Hoshi <> Dr. Light, L-Ron, and Wonder Woman on my list. But it's hard to say at this point which set of characters will be preferred over another.
I also think Batman probably starts the JLI and we won't get an Animal Man. The number of cards per team already seems to be quite low. Could be completely wrong on that though, and we could be looking at another GLC-type set.

Well, I believe that dual affiliated cards with a legacy afiliation are in their current set group(Superman in JLA alphabetical list), but if there are characters with dual affiliation, but neither affiliation is legacy, where would they be placed?
It was rasied, that since the dual affiliation is a way of relating equal time spent towards both teams, how can there be characters with combinations between teams that didn't exist at the same time, or would be impossible to split time between two teams.
An answer to this would be that there are a lot of JLA members that have done undercover/infiltration work:
Plastic Man <> The Joker
J'onn J'onzz <> Bloodwynd
Just two off the top of my head. PLastic Man (JLA) posed as the Joker (IG?) during the rock of ages, and J'onn J'onzz (JLA) took the role of Bloodwynd (JLI) for a time.
So, characters like those, would belong after the four core team lists, before the unaffiliated list.
