Friend of mine is playing the JSA and is using Atom Smasher. Now if hes a squar eaway, does he still count as being adjacent for ..say....Jakeems Defend or and other JSA's TA?

No. Giant's adjacency only counts for movement purposes and close combat coming from the giant.
