Waid went out of his way to mention that KC Superman had completely overcome the effects of Kryptonite in the miniseries..... so why does the new Kryptonite man get to affect KC Superman? Weird.

I would note that nowhere in KC (maybe in an annotated edition or some comment waid made outside of the book itself? But that still wouldn't be "in canon" officially, since it's not on the page) does it say that KC superman is immune to Kryptonite. The only remark on it in the book is someone suggesting that they could solve the problem by "dropping a k bomb on his spitcurl", to which Luthor replied that Kryptonite didn't have the same effect it did in the good old days. Thanks to the solar radiation his cells have been guzzling all these years, he's at the peak of his invulnerability.
So. Kryptonite doesn't have the same effect it used to, but nothing says it has none.
Well I remember someone saying that Kryptonite from one Earth wouldn't effect Kryptonians from another Earth. so Powergirl, E2 and Supes should not be effected by Earth 1 kryptonite, But I don't know if this was a misunderstanding, or a misstatement, or something that has since been retconned. Perhaps it was merely fanboy drivel since I can't seem to find the citation.

and again in a superman Story where LOSH Superboy Met Superman of Earth One (I think it was the first modern age) When they tried to throw a buffet of kryptonite at him nothing happened....the only "change" that happened to anyone was Krypto turning into a normal dog

The Kryptonite Man is a "silver bullet" charactor meaning Superman is especially vulnerable to this figure. Several charactors use the name Superman and it's much easier just to make it a blanket power than to exclude the several obvious charactors who use the name. Supermen who shouldn't be effected by The Kryptonite Man are Cyborg Superman, Superman Prime, KC Superman, and E2 Superman. But guess what The Kryptonite Man is going to be effective against them because they all share the same name dispite the comic logic which would suggest otherwise.
Kryptonite from Earth-1 (the regular DC universe) shouldn't have any effect on Supermen from other Earths anyways. This was explained during Infinite Crisis when Batman tried to use some on Earth-2 Supes.
And what Earth the Kryptonite is from doesn't matter...what matters is what color it is...the reason KC Superman and E-2 Superman aren't effected by kryptonite is because they've absorbed so much yellow sun that it doesn't drain them fast enough to hurt them in a fight...
