CRACK ENEMY COMUNICATIONS:#At the beginning of the game, choose a team ability that an opposing character can use that isn't a Wild Card team ability or a team ability a Wild Card can't use. Friendly characters can use that team ability this game in addition to their other team abilities as long as Cypher is on the map.
Tbolts
Once at the beginning of the game, choose any one Marvel team ability other than an alternate team ability, a wild card team ability, or a team ability that can‘t be used by wild cards. Characters using this team ability can use the chosen team ability if they can‘t already.
If my opponent goes first and chooses to cypher my t-bolts do I get to choose two different TAs for my figures that already have t-bolts? Or can I choose a different TA for my natural t-bolts and a different TA for my cyphered t-bolts?
If I go first and I already have a fig with t-bolts do I get to choose different TAs for my figs that already have t-bolts.
I don't want to play a game of chess where dumb luck or money decides whether or not I get to use a rook... Collectibility is a necessary evil of Heroclix, not a boon.
Your doubt is if your figures already have TBolts and you use Cypher to get it again?
As was said, Cypher and Thunderbolts is still an open issue. But, considering the "current" interpretation (that you may copy it and choose a TA as if you had added it to your force), I'll answer how I personally view the situation (not quite sure of it):
Your figures that already can use Thunderbolts can't use it twice, so they gain nothing. The others would get to use the same TA you choose for the first ones, as you only make the choice for the ATA once for your entire force.
Check this thread. Towards the end Norm gives what he believes the outcome will be, but still nothing official.

You are missing some important information here. Do both teams have Cypher? Do both teams have a Thunderbolt? If the answer is yes to both of those, then this is really going to depend on how they rule the Cypher/Thunderbolt issue.
The question is does Cypher steal Thunderbolts, or does he steal the TA you chose with Thunderbolts? They have not made a ruling yet.

Nothing. The only condition that prevents Cypher's team from using the selected TA is if Cypher is removed from the map.
Can Cypher choose an ATA?
ATAs (like Runaways or Alpha Flight) are still team abilities, so Cypher could indeed choose them.
What happens with the Thunderbolts ATA? Can Cypher use Thunderbolts and choose his own Marvel TA? The Marvel TA selected with Thunderbolts by the opposing player? Both? Something else entirely?
The Marvel TA gained via Thunderbolts is selected before Cypher can choose a TA. So Cypher can select whatever TA is chosen by the player using Thunderbolts (say, Ultimates, for example), but Cypher can't actually choose Thunderbolts itself (and get to pick his own TA). (changed 6-11-11)
What happens if each team is playing Cypher? Who picks first?
The first player would choose first, then second player, and so on until all players using Cypher have selected a TA. (added 6-11-11)
If more than one player is player Cypher, can my Cypher (I am player 2) select the TA chosen by the other Cypher?
Sure. All Crack Enemy Communications requires is that the TA in question be usable by the other team; they do not actually have to possess the TA. This means that when player #1 chooses one of your TAs (say Mystics), now his whole team can use Mystics... and since they can uses Mystics, your Cypher can choose that TA, too, and now your whole team also can use Mystics. Cypher would not be able to actually choose Thunderbolts, but would be able to choose the ability chosen with it, in this case Mystics. So all of your characters would be able to use Mystics.
