just a quick question. If you use a leadership sp and it says you may use it normally or blah blah blah, when you use the alternate effect can you still remove a token?

Yes, because you're still using Leadership.Wish i can quote the PAC for you, but I dunno how to find it here.

Say for instance you're using Namor:

UNDERSEA RULER: Namor can use Leadership. He can use it normally, or on a result of 4-6 you can add two actions to your action total for the turn; both actions must be given to friendly character that possess the Atlantis keyword.

You'd still get the 5-6 token removal, but on a roll of 4-6 you can also give Atlantis keyworded characters 2 extra actions.

If it says to use the normal effects OR do something else, when you do the something else, you don't get to use any of the normal effects.
For example:
Moving Pawns on the Board: The Monitor can use
Leadership and Phasing/Teleport. When the Monitor uses
Leadership and gets a result of 5-6, he can either use it
normally or give an action token to an opposing character
that has zero action tokens.

On a roll of 5-6, you can:
A) add one action to your action total for this turn and remove an action token from an adjacent friendly character of a lower point value.
or
B)give an action token to an opposing character that has zero action tokens.

INTERESTING. So I guess I'm wrong. I wonder why they made it that way?

Actually, every special power that lets one do ___ instead of the normal effects of leadership was designed when leadership only had one effect. Every special power that has included leadership since then either just includes the regular version of it or lets you do something in addition to the normal effects.
