Batman Beating Superman is a story. It takes up at least one whole comic book, sometimes two. There's planning involved, traps that batman has laid. there's an order to how everything has to happen, and the whole time Batman is in control and able to tell the reader what going on..

I really don't have a dog in this hunt, but its gotta be Superman. The only way Batman wins is if Clark is somehow NOT using even 1/10th of his powers. His super-hearing never detects anything amiss in Batman's heart rate or other bodily indicators, his supposed super-intelligence doesn't detect any changes in Batman's behavior (unless Bruce Wayne is just a total psychopath), etc. Suddenly, Superman becomes Captain Caveman and just never sees it coming until "BAMM!" its too late. Cripes almighty! Can't Superman even detect kryptonite before it gets within 1/4 mile of him?!?!?
"Hmm...that's odd - a moment ago I was strong enough to lift Jupiter, but suddenly I can't even lift my pinkie to sip tea. Hey.....you don't think...."
At some point, unless Clark has the IQ of mold, he is going to know something is going on, turn on the super hearing for about 30 seconds, and take out the city block upon which Bruce is standing.

If Batman has time to prepare, Batman wins*. Otherwise, Superman will obviously win.
(And yes, the 1/4 panel where Batman gets ambushed by Zod and thrown through the Batsignal shows that Batman without time to prep v. Kryptonian... Batman loses BADLY.)
* Also, keep in mind that Batman in Frank Miller's infamous Dark Knight Returns was taking about ten years of preparation to beat Superman. It took a long time to synthesize the kryptonite. Even then, Superman was not going for "a kill," and Batman was just fending him off until Ollie quit goofing around.

I think you're missing my point. Superman and Batman Fight in Comics. Comics tell stories. Superman Beating Batman is not a story, it's a fraction of a panel. Batman beating Superman is a story. Hence the one that is a story is the one more likely to happen.
Based on their abilities as written there is no way Batman would ever stand a fraction of a chance against Superman or really any enemy of the JLA, he's ridiculously outmatched, as is every Human 'superhero'. The physics, time requirements, and Psychology don't make any sense at all.
So it's basically all about the story.

In the current DC Universe, I think I would give it to Batman. The current Superman comics have not shown Superman to be as competent as he used to be.

Ooh! I have a great idea!
You publish a BM Vrs SM story that takes those multiple issues, told (mostly) from BMs perspective, shows all that Bat-prep....
And ends with Superman STILL beating him in a 1/4 of a panal!
The very last page? Shows Batman lying somewhere in traction dictating "But this loss was but part of a much larger plan. When next we meet....." END.

Then later?
You publish virtually the same tale, with near the same ending, & call it Round #2!
You could string this joke out for a loooong time as Batman fans are suckers, firmly believe that their hero will eventually win, & that this "series" has some sort of meaning/plot.
Then? When the gags worn too thin? Release a Batman vrs Superman one-shot entitled: Supermans perspective.
Give a humorus several page recap (from Supes PoV) of BMs frantic, pointless preps/schemes of each of the previous volumes. And at the end? Have SM addressing the readers(?): "{some swearing in Kryptonian}" then "Geez, here he comes again..."
I'm betting you can't tell who you think would actually win such a fight.
