YOU SHOULD HAVE LET ME SLEEP!!!: Once per game Give Khan a double power action to make a close combat attack replacing his damage value with 6. Damage dealt is penetrating.

Spock was almost able to defeat Khan on his own. Either one of these two dials would stand absolutely no chance
Also, Khan is superhuman but he is not Superman. He should max out at 8 clicks, tops and a 10 or 11 attack at peak is more than enough. I would have given Khan a defence of 17 with a power like this: Khan can use Toughness and Energy Shield/Deflection. If Khan is targeted by a close combat attack, he can use Invincibility
Indomitable? No. His regeneration power you gave him is more than enough

(Speed) Emotions Unchecked: Spock can use Charge and Flurry.
(Defense) Vulcan Physiology: Spock can use Toughness and Willpower.
I hadn't really thought about what Khan would look like as a Clix piece yet...he is essentially a super-soldier though...so, Captain America at his best is probably what Khan should top out at. He should probably be about 150pts (Kirk + Spock; makes a nice easy game that way). I'd say condense what you have down to like 7-8 clicks, cap the attack at only one click of 12, drop the special attack power in favor of some Precision Strike or Exploit Weakness (or even Outwit, he was re-awoken for his tactical genius). You might want to give him a special power that allows him to use Flight on his top click to represent the shuttle he used to attack the conference with. Some Leadership wouldn't be out of place either.
What might be kind of funny too would be to make him like the Captain America in the freeze tube...you could call it Cryogenic Chamber...
