So quick question regarding these two things. Let's say I am playing the above Spider-Man, and I equip ye old Waldo Arms and roll a 3-4 gaining Incapacitate as FREE: If I am using "Stealth" mode, does that mean I can use Incapacitate twice as FREE since it is from two different sources?

You could only use Incapacitate once as FREE.

No. You can't activate the same effect twice per turn as a FREE. They might be from different sources, but they are both Incapacitate, so you can't do it twice a turn as FREE.
