1. Okay, so for Thwart, if I have say, two copies of Fortitude and one gets Thwarted, is Fortitude in general Thwarted or just one copy? Also, if I eliminate the Thwarter, do I still have to specifically remove the token? And I assume if Darkseid's Fortitude is Thwarted, Mongul who also has a copy can't remove the token?

You must target a character with Thwart. Since a character can only ever have one copy of any one feat assigned to it, you counter that feat. Even if the team has 10 different Fortitudes on it, if you Thwart Superman and his Fortitude, then Shazam! and his copy are still just peachy.
The only way you can every get "multiple" feats at once is by targeting a single feat that is shared among multiple characters (ATAs, Sidekick, ICWO, etc).

Yup. Nothing in the Thwart description says the token goes away when the Thwart is lost (via KO or simply losing prereqs).

Correct. Again, the Thwart targets characters (and their feat(s)). Mongul's got no business with Darkseid and his Fortitude.
As above, though, if you Thwart a feat that is shared, any character using that shared feat can remove the token. Sue Storm can get rid of the token while Ben and Johnny show that Thwarter what for!

Not really, since it does exactly that. Instead of a critical hit, it is simply a roll of 12 (which may or may not be enough to hit the target).
I had a guy show up on Friday (500 points...one team symbol, but allowing one wild card or Merc) with a Supes team. He'd Merc'ed his Connor Kent. (He didn't see the errata which gives him the Supes TA anyway.)
