Call me stupid, but does Gee's SP work with Whirlwind (Feat) in that each character hit with the force blast would all be incapacitated?

You could legally use his power to make Incapacitate attacks against all of the Force-Blasted targets, yes. The attack still has to succeed.

Then, the incapacitate would target each separately thereby making me have to roll a separate roll for each character I would be using it on?

GRAVITY MANIPULATION: Gee can use Force Blast. After the use of Force Blast is resolved (even if the Force Blast is ignored), Gee can use Incapacitate targeting the same target as a free action.

When the character uses Force Blast, the result of the six-sided die roll can be split among multiple target adjacent opposing characters. The targets are otherwise affected normally by Force Blast.
