A couple of friends and I decided we wanted to play a game of Colossal's and a few other characters in a 4-way game. and so there was Foom, Spectre, Galactus, and SCAM. Alright so here is the question SCAM had a direct line of fire on Spectre and SCAM uses his:
DESTINED DESTRUCTOR: The Guardian of Fear can use Outwit. Give the Guardian of Fear a power action and roll 2d6. Deal penetrating damage equal to the result, divided among opposing characters to which the Guardian of Fear has a clear line of fire; characters can be dealt maximum damage equal to the number of action tokens they have (characters that have no tokens can't be dealt damage). Any undealt damage is ignored.
Now seeing how when you read spectres rules basically nothing that potentially could be used on him can be penetrating does that also mean that SCAM's power also can not be used on Spectre? or that it just can't be penetrating?

Nothing in Spectre's description says that he ignores penetrating damage. Sure, he ignores some specifically named powers that just happen to deal penetrating damage, but that is it.
Destined Destructor's ability to deal penetrating damage would work just fine on Spectre.
This does bring up the point of removing tokens from characters that don't take pushing damage and can still attack with two tokens on them.
What about it?
Actions
The Spectre can be given only one action during its player’s turn. The Spectre can be pushed even when it has two action tokens; it does not take pushing damage. If you assign an action to The Spectre when it already has two action tokens, do not mark it with another action token.
If you don't allow the Spectre to rest, (and it is at least the end of the second round) he'll have two tokens... which means that Destined Destroyer will be pinging him for guaranteed 2 penetrating damage per turn. Spectre will need to blast SCAM off of Destined Destroyer really fast or those 2 clicks will add up fast and Spectre goes bye-bye
All the Powers when Spectre was made were only standard powers and all the standard powers that potentially are penetrating do not work on him. So then wouldn't you assume that by that alone the spectre himself is meant to not be able to take penetrating damage?

Assumptions are dangerous when it comes to the rules of Heroclix. What the intent of the designers was can only be interpreted by said designers. In this case Spectre is only immune to those powers explicitly mentioned in his unique rule set.

This is valid point when consider special powers that allow a character to use Psychic Blast or Exploit Weakness. As an example, M&M Apocalypse's Psionic Power let's Pocy use Psychic Blast; even though the whole power is called Psionic Power, since it has a Psychic Blast component, Apocalypse can't get around the 'no Psychic Blast' rule for Spectre simply because the power itself is techincally called something different.
Still using Apocalypse as an example, Molecular Control allows him to use Shape Change... and Spectre ignores Shape Change (even though, again, the power itself is technically called something different).
Meanwhile, powers that just happen to deal penetrating damage (like SCAM's Destined Destroyer or Superman Prime's I'm A Hero!) will still effect Spectre just fine since they aren't Psychic Blast or Exploit Weakness with a new coat of paint; they are completely different and new powers.

I've played some tourneys where people just didn't remove the tokens or even put them on because it really didn't matter.
He was going to attack regardless of the # of tokens.
