Do you get to roll Super-Senses after you get hit by a successful incapacitate attack?

Yep. SS can dodge any attack, excepting splash damage from EE.

Super sense can also be used to avoid splash damage. You do not have to be the target for super sense to activate, just be hit by a ranged attack (which includes being hit by splash damage).

Say, if you're both the target of a EE attack as well as a splash target (multiple target EE attack) do you roll SS once for the whole attack or once for the targeted and once for the splash?

Once for both. It's all damage from one attack.
