Ok, if Dr. Doom is adjacent to my Hand Ninja, and another figure is a few spaces away from both of them, but still in Line of sight to Dr. Doom. Can Doom do a multi-shot to both of them?
I didn't think you can because I didn't think you could do a multi-shot if a fig is adjacent to you.
A flyer can use multi-taret attacks when based, but only against based opponents. They can never use a ranged attack against a non bases character when based.
In your example, Doom would only be able to attack your ninja and not the other character. If Doom was based by 2 characters, he could attack both of them with a multi-target attack.

By based he means "adjacent to an opponent". A non-flying character who is adjacent to any non-flying opposing figures can not perform a ranged attack. However, a hovering figure can attack or be attacked using ranged combat even if adjacent to the attacker/target. However, this doesn't give them the ability to shoot out of adjacency, they still have to target the adjacent character.
And note that this means if I have Bullseye next to your Cyclops and Iron Man, Iron Man can perform a close or ranged combat attack on Bullseye but Bullseye can not perform a ranged combat attack on Iron Man since he is base to base with Cyclops.
