And I hit him with a single target pulsewave(for three damage), would he take three damage, or would the power mandate the dial be stopped, regardless of Pulse Wave's "Ignoring" it???

1. The penetrating damage does not come from an attack, so it will not trigger Mystics.

2. Read the last sentence of Brainiac's power. There you will find the answer you are looking for.

So... due to the last words, it works for ALL aspects. So you get your impervious roll for pulsewave. (Penatrating should still go though) :P
