Honestly, to me tis sounds like game effects shouldn't be persistant unless stated so. Game effects should be checked if they are on the board any time an action or effect happens.
Is Thanos in the game?
No.
Healing happens.
I want to atack with +1 stats and willpower from PC TA given by Galactus.
Is Galactus still in the game?
No.
You don't get those benefits.
Baron Zemo made everyone Thunderbolts.

Everyone no longer has the Thunderbolts keyword (likewise the ATA).
To note, I say "in the game" instead of on the board for issues of being carried and captured. Passive effects like these should should stay active if the character is in the game, yet not on the board.
Game markers and terrain created through characters on the other hand, I feel should stay on the board. Although they shouldn't have any effects noted by powers that placed them, but they would retain aspects of the nature. Hindering is hindering, blocking is blocking, web marker still require breakaway, and special markers should be removed (unless noted otherwise).
Probably not until they figure out this core rules issue. It just wouldn't make sense for them to make a bunch of official rulings, only to come back later and change some or all of them.
This duration of effects thing has a wide reaching impact on a lot of figures and a lot of future figures. It cannot (well it should not anyway) be hand waved away with individual rulings.

Does CW LE Mr. Fantastic suffer from this issue as well? I played him over the weekend and we agreed that the TA he grants via his Trait goes away once he's off the map, but I would think this ruling would dictate that as well.

Yes, he is another piece that will be effected by this ruling/rules change/whatever we are calling it at this point.
