I printed up a 2-player map with six buildings. I think it turned out pretty well. If it looks small, it was printed at 90% scale.
Overhead view, the map is 20 by 30 squares instead of the 16 by 24 squares of a WizKids map.
The custom Nightcrawler sculpt I made from an Intergang Agent.
Wade calls a cab. The top of the rectangular bushes lifts off so you can hide in the hindering terrain.
The view from Fitzroy's vantage point. Looks like Rogue has absorbed Gambit's powers (and dial, and half the sculpt).

I made a sculpt of "powerless Storm" from a Con Artist.
Bushes made from dollar-store plastic plants. Telephone from a World Works Games papercraft set. Parking meters, pylons and other signs from this thread.

how did you make the map 3D? is it a pop-up map or did you make the buildings out of something and place them on the 2d map?
This is an example of "papercraft" - google this term to learn more about it.
You buy a few PDF files from a design company, print them in colour on cardstock paper and cut out and assemble them with X-acto knives and special glue pens or scrapbooking glue. (Or just white glue, but then the cardstock can warp and bend as the glue dries.) I had a coupon for the print center at Staples, so I spent about $40 total to have them print up six buildings and twenty road sections in really vivid colour on a very very expensive printer - and I still have lots of trash cans, fire escapes, newspaper boxes, telephone booths, cars, and staircases left to assemble!
I got most of these buildings and roadways from Fat Dragon Games. Some of the other bits and pieces like the pay phone came from World Works Games - they have a website that will amaze you with some of the things you can do. I really want to make a WWG old-west frontier town, and a space-marine style spaceship and a grim, dank fantasy sewer/dungeon. Both of these companies let you adjust the PDF file before printing so you can add a one-inch grid (for Dungeons and Dragons) or a 1.5" grid (for Heroclix) to the background of the floors and stairs.
I really enjoy playing on a 3D map like this, and you don't have to do much to make it well-balanced. Just make sure that there are ladders or roof access points to reach the top of every building, otherwise characters with Flight or Leap/Climb have a big advantage.

Just one more thing to add: For anyone that wants to do this, the number one thing I recommend is "edging". A careful covering of any white edges or white showing where you've scored/folded the paper, using a black or brown Sharpie, makes a papercraft object look ten times better.
If you look in the 4th photo above, the taxi still has some white edges along the side of the bumper, while the building with the payphone has a nice black edge to it along the corner and at the roofline. Getting rid of the white lines made a great difference in the quality of the finished product.
