Right, but your sideline consists of a KO'd Pandora character at that point, as opposed to just Pandora's SwitchClix base. So it is merely the SwitchClix base that is unique, and not the SwitchClix itself? I guess it has to be only the base otherwise you wouldn't even be able to run 2 Pandora figures (one on the team base and one off on it's own base.)

Just so there is Clarification:
A force can’t contain two Unique characters with the same name, the same set symbol, and the same collector’s number.
Uniqueness does not care if the dial has a sculpt on it or not. Also, SwitchClix is just one way to bring the dial into play. If you had enough of the correct sculpts, you could have a character be brought in through the SwitchClix or via Replacement. The Sideline is just a pot of characters you can bring into the game via different avenues.

Edit: But if you already have the Pandora character on the board and they attempt to MC your ToS Team Base to get a copy of Pandora for their force (because the change to the PG has not gone into effect yet) you would not have another Pandora on your sidebord due to the uniqueness rule and it could not be removed from the base. Right?

The mind controling team base rule IS in effect right now. It's just not in the players guide at the moment.
Does the switchclick have to have the character on it? What if say the figure is broken? or lost
Players and judges can refuse to allow you to use modified characters (especially if a mod is at all confusing, like putting a Hypertime Batman sculpt on a JL52 Batman dial). Broken characters are not mods, though, and your opponent can't keep your from using your Spider-Man just because he happened to snap off that little peg he was "jumping" on. This is all covered in the Comprehensive Tournament Rules document.
As far as Switch Clix specifically go, there is nothing about them specifically in the CTR. But they should follow the same rules for use: mods = maybe, broken = yes. And if you aren't putting the sculpt on the base just because you don't feel like taking it off the team dial, that would be fine with me but I can see some people getting antsy about it since it might be confusing to tell which character has actually been removed from the team dial if all the sculpts are still attached.
