Yes, everything is ignored until the action is resolved. That include Combat Abilities (Flight), Powers (Charge) that would normally prevent damage from knockback/falling damage.
Pulse Wave ignores the powers and abilities possessed and used by targets until the action resolves. Knockback takes place during the action, so the powers are still ignored during knockback.

Sorry to sidetrack the thread but what dos the Purple signify? I must have missed the announcement. Thanks in advance.

The description of pulse wave clearly says that game effects are ignored until actions resolve. This means they are ignored for knock back as well.
PULSE WAVE
Give this character a ranged combat action even if it is adjacent to an opposing character; the area of effect for this attack is half the character’s range value. Draw lines of fire to all other characters within the area
of effect, including at least one opposing character; these lines of fire ignore
all game effects except for walls, blocking and elevated terrain. Game effects possessed or used by characters with a line of fire drawn to them are ignored until the action has been resolved. If a line of fire is drawn to more than 1 character, this character’s damage value becomes 1 and is locked. Each character hit is dealt damage.
Reading is fundamental (quoting the power in question so "I think" no longer comes into play).

So if you Pulse Wave a Flier with doubles and they get knocked off elevated, they take 2 damage? Even a Flier with Invulnerable?
Yes. The Flight ability is what prevents the knockback "falling" damage, and its being ignored during Pulse Wave. And Invulnerable doesn't help, because that's being ignored, too.
