Red Skull is the number 1 villain. It's not because he killed Cap, it's because he's everything Cap represents. His story is a classic rags to riches story that if it were about some American capitalist we'd be cheering for him. Instead he's a nazi.

I'm not sure Skull should be number one, but easily top 5 material.
Joker, Lex Luthor, Dr. Doom, Red Skull, and Loki would be my top 5. Each of them is the nemesis to one of the biggest and most popular characters for a company, while at the same time having been involved in many fights with other characters, or become sort of institutions in their own right. I'd probably break down, numberwise as
1. Dr. Doom - fought everyone, and basically done everything.
2. Lex Luthor - arch enemy of the most famous Super-hero ever
3. Joker - arch enemy of Batman, and basically his anti-thesis (chaos vs order)
4. Loki - responsible for the formation of the Avengers
5. Red Skull - One of comics oldest, and most popular villains. Been a Spidey, Cap, and Avengers foe, no redeeming qualities at all. Personification of evil.

I'm seriously disappointed by this list, which is too properly rooted in mainstream DC/Marvel to the point of being a gushing fan-boygasm to all things spandex.
A few that I might have put on a pared down list (really? 100? that's a bit excessive)
Lord High Papal from Dreadstar. was a villain on the power level of Dr. Doom, who finds out his nemesis is in a city like Manhattan. We'll say his nemesis (Dreadstar) is a hero on a power level of Daredevil/Spider-man scale. What does Lord Papal do when he finds this out? Well he nukes Manhattan from orbit. This kills millions of people in the process. All to take out one guy. One guy on a power level of Spidey/Daredevil. And that's just one small part of the whole story.
Winnowill from Elfquest proved that all elves weren't good and kind when she seduced and then killed a troll, but not before the monster impregnated her. She then gave birth to the half troll, drove her own child insane on purpose, in addition to betraying her own people lying, seducing, kidnapping and murdering to achieve her dark intentions.
People who shouldn't be on the list: Amanda Waller.

I'm cool with magneto getting 1 however...Kingpin as number 10....No...Just no. I Mean this sort of seems like a list made by someone who has cursory knowledge of comics yknow they chose the most blatantly obvious characters and stuck the ones who made cameos in the Animated Series TV Shows in the back.... I don't know.
The presence of characters like The Governor makes the whole list fairly ridiculous. He's a bad dude, and I enjoy Walking Dead, but he is NOT a super villain. Just because a character is bad in a comic doesn't mean you can someone construe them to be a supper villain. It's lazy thinking and when you can't even tell the difference between a super villain and a more natural villain (in that there isn't a supernatural element), you invalidate your whole list.
Also, Harley Quinn is two spots ahead of Thanos. If this doesn't prove the whole thing was just a listing of villainous character thought up at random, aside from the higher spots, than I don't know what else does.

I could have sworn the link I clicked on said super villains, though I guess I was wrong in that respect. In my defence, I first saw this list on another site under a different heading.
And last time I checked, those guys all fought super heroes, which would place in the same sort of realm. I wasn't saying that a super villain needed powers, so much as they had to be part of a world where they existed. I guess I could have been a little clearer in that respect.
