Plus if it was +1 to damage value then it would be subject to the rule of 3 and if you already have modifiers then you would not get your Crit bonus.
Unless I missed something, I thought a crit hit was Increase damage delt not modify. So even if you say perplex a fig up by 3 and roll a crit hit, you would get the crit hit bonus cause it is Damage Increased not modified.

Increase == modification. Crits get past the Rule of Three because they're increasing (modifying) a different thing than the Perplex is.
What do you mean by "different thing"?
I ask because I am not 100% sure that you are drawing the correct distinction. The reason this works the way it does is because the Rule of 3 is concerned with (and only with) combat value; critical hits modify damage dealt, which is not a combat value.

You're right, I could have worded that better. I know that crits don't affect the damage value, and that's why they aren't affected by the Rule of Three. I was correcting the guy who said that they aren't affected because they say "increase" instead of "modify".
Normal is trying to keep me from giving the wrong correction to the guy giving the wrong reason to the OP. Now I think I am confused....

Not +1 after damage dealt, but +1 TO damage dealt. And then damage dealt is reduced by damage reducing effects.
Using your example, if your character with a 3 damage value attacks an opposing character that can use Invulnerability and you roll a critical hit, the opposing character will be dealt 4 damage and then reduce it to 2 damage dealt. The opposing character would thus take 2 clicks of damage.
Page 9 of the rule book:
DEALING DAMAGE
When an attack hits, the damage dealt to the target
is equal to the attacker’s Damage Value, modified by
any game effects. The target takes that much damage,
modified by any game effects. The target’s combat
dial is turned clockwise a number of times equal
to the damage taken. Unless specified otherwise, effects
that would increase damage dealt are calculated
before effects that would decrease damage dealt. If
multiple game effects would allow for damage dealt to
a character to be reduced or ignored, only one game
effect can activate, to be decided by the character’s
controlling player. If damage dealt is reduced to 0,
then the target is not damaged. Damage dealt cannot
be reduced below 0. Game effects that reference the
amount of damage a character has been dealt use
the damage dealt value after all modifiers have been
applied to it.
