Ignoring and countering are two different things.
in this case, if you ignore the giant, you can no longer draw line of fire so now you can't ignore it any more so now it becomes a giant again. (an endless cycle) this is wat that line above was specifically written for. Ignoring giant size cause you not to be able to ignore giant size. Therefore you do not ignore it.
Ignoring stealth is different. ignoring stealth allows you to draw line of fire.

In the OP's example it can't be because of the situation, but if the PW'er was on the edge of elevation it could ignore GS and even deal knock back if he rolled doubles.

Reading through it and the rule book line again I think I understand why you cant ignore the GS. Since the two instances of ignoring are linked together despite having different qualifications if you ignore it during the drawing you wont ignore it in the continuation of the ignoring after lines are drawn.
Would this rule apply in the reverse situation too? Where A is still GS but is initiating the Pulse Wave. In this case when you are drawing your lines you would try to ignore your own GS but because after drawing lines you would not draw a line to yourself you instead don't ignore your own GS.

That would depend entirely if a Combat Symbol is considered a game effect. I'm leaning towards no, it's not, but I have nothing to support that opinion.

So, you are correct. Anything that would prevent Knockback is a game effect, so doubles on Pulse Wave will KB the un-KB-able. Good to know!

Basically if you ignore Giant Size you have a loop. If you ignore the giant size, the Line of Fire can't be drawn, but if the line of fire is drawn, you ignore giant size. The rule is there to break that loop. It could pick either conclusion, that the effect is not ignored or it is ignored no matter what. The rule states to not ignore the effect causing the loop. That's why Giant Size in that situation would not be ignored.

You actually can't knock back a multi-base character when using Pulse Wave and rolling doubles. Being multi-base isn't a game effect a character uses or possesses. It's just what they are.

A single based Great Size character (Kaiju) could still be Pulse Wave knocked back as their Great Size is an ability that is used and would be ignored during Pulse Wave.

you would have to have a PW'er with a 12 or higher range for this to be an issue.
If you can quote the map rules in question I'll try to answer your question though.

A character cannot target a character, object, or square more than 6 squares away.
As for figures with greater than 12 range Dr. Manhattan, The Spectre and Old Galactus all top out at 16. Also anyone with 12 range and a modifier could get there as well.
