The only thing that was stopping Surtur or Green Arrow from beating her stop click under the old rules was that he wasn't out yet. "Can't use" has always beat can't be ignored or countered
Surtur/Green Arrow/Malekith aren't ignoring or countering anything, they say you can't use it. Them changing the language to Protected: Outwit, Pulsewave didn't change that interaction at all

It looks like I can now play vehicles with resources assigned to the whole team, just not assigned to the vehicle, whereas it used to result in an illegal build. Gotta love finding new things after reading it at least a dozen times by now.

You are correct, you can now mix freely. Objects as well. You want to use 3 heavy, no problem.
Also note that the order of using TTPC first has been removed.
It's been tough unremembering and not imposing the old ways on the new. This is why I have always been bothered by the number of different places you have to look for rules and rulings making it hard to remember it all at once.
Does the new way STOP works trump old style Stop clix that say things like "This can't be ignored"? Or do figs with the old style Stop click work the same still?

Anything that does not specifically use the "STOP" keyphrase works however it says on the card (barring a few erratas, of course). "STOP" and "stop turning the dial" are not the same thing.

Off the top of my head, I think about half of the resources (maybe more) that are assigned to more than 1 figure are assigned to the whole team and you can't not assign it to specific figures... you can't use the Book of the Skull with a vehicle on your team, can you?
-Heroclix is not a game of logic, it's a game of strategy .... after all, when's the last time that you saw a giant (using a stealth ability) that was hiding behind a swingset... and nobody could SEE him????

Ah, good... glad I wasn't missing anything that big in the new rules. He may have assumed based on a resource like the Power Batteries where they aren't assigned to anyone until they get a construct on their card... that's totally fine with a vehicle as long as you don't give them a construct.

What an I missing? What prevents a 'whole team' resource and a vehicle from being played together? The resource would just be assigned to all legal characters.

There are only 2 Resources that are affected by this (the Book of the Skull and the Power Plant), both of which specifically say "(this) is assigned to all characters on your force". It is not optional, and therefore assigning it to the vehicle is mandatory. This obviously tries to create an illegal state, so it is not allowed.
I believe this is something that the rules actually flip flopped on at some point, when Team Bases were around. But currently, there's nothing that would allow you to play those resources with characters that cannot be assigned them.
Battle Fury: I use Mind Control with Queen Bee to target a lot of characters. Because one of those characters has BF it does not prevent me from using MC, just from that specific character being targeted.
When building your force or during force construction assignment happens. Cannot takes precedence over can. The vehicle cannot be assigned but there is no effect stating that it cannot be played (as the rules used to clearly state with relics/special objects), just that the specific effect cannot happen (assignment). Is assigned to your force with a vehicle seems to occupy that gray area. The effect isn't suspended, it just does not apply in the case.
Equipment: characters can be equipped items and game conditions may make the EFFECT not usable (change in size for example) but the equipment remains in the game. If I have a force of Colossal size characters I may still play equipment although no one could use it.
WaTX Warlock can turn into a vehicle and Overdrive or Robin can create them. I can play the elements with a resource but once they become vehicles the assignment would end for those elements/characters in particular, not for my entire force.
As not being able to find any language that says they could not be played together it's a matter of assignment. There's a line that resources would be KO'd when no characters are assigned. As the vehicle cannot be assigned if it's the last remaining figure on the force the resource becomes KO'd.
Where is there language saying that if one character does not allow for a game effect that the entire game effect is hence ignored?
Suppose there is a power that says: POWER: until the end of your turn adjacent characters can make object attacks as FREE. A vehicle is prohibited from using objects but by what you're saying the action would not be able to be given at all since a vehicle is adjacent. As I understand it the power would work, but the Vehicle status would override and the vehicle itself could not make the object attack while other adjacent characters could.
It's doubtful WIN will answer questions about a mechanic they are obviously trying to phase out.
None of the things you're talking about are the same as the resource situation. None of those are precedent for this situation. Bottom line is that it creates an illegal games state. WK's themselves ruled that way when it first came up, which is what was, and still is, supported by the rules.
There are threads on this site with answers from the Rules Team at the time, though I am having trouble finding them since the search function seems to be giving me fits at the moment. Don't know why its giving me trouble, but if anyone else can get it to work, just search for "team base resource" and look for threads from 2013/2014.

Like I said, it was only ever an issue with 2 specific resources, which did not give you the option to not assign them to the characters.
Edit- There was talk about the ruling possibly getting changed, as I alluded to earlier, but it never ended up in the PG, and I can find no references to it ever actually going through.
