Thanks for the info, it's very helpful, but I still want to know whcih FAQ this ruling about "flyers being able to do ranged no matter how many enemies base him" is in?
It's in the rulebook. Page 13 quotes:
"Hovering: Hovering characters can attack or be attacked using ranged combat, even if the hovering character occupies a square adjacent to the attacker."
The only reason that non-fliers have a limitation is that they can not perform a ranged combat attack if they are base to base with an opposing character who is not a flier. If they were adjacent to multiple fliers then they could perform a ranged combat attack hitting as many of them as they have targetting bolts.

Maestro is right. It is in the rule book. Has been from the start. Flyers always have the option to shoot a based figure (unless they are in stealth of course).

I think some people missed the word double in here. As has been discussed, Doom can make ranged attacks in this case and all three figs can take damage. But, it was two Energy Explosions. So Doom makes on attack roll for both EEs and compares that roll to Shadowcat's DV, Destiny's DV and his own DV. If Shadowcat is hit, she takes 2 damage but may make a separate Super Senses roll against each point. Same for Destiny. If Doom is hit, he takes 2.
Finally, Destiny cannot use Probability Control to reroll her SS or Shadowcat's because it is not her turn. She could force the player with Mind Control to reroll his to hit on Doom with MC or to reroll his attack using the MCed Doom.

Both Shadowcat and Destiny get only one roll. All the damage is being done by one attack so it is combined and they only get one roll to avoid the damage from the attack. And remember Doom would only take damage for the initial characters that are successfully hit. So if both Shadowcat and Destiny avoid the attack with super senses then Doom takes no damage.

Thanks Canada Maestro, the reason I seem so dense on this is I know I have seen judgements on here before talking about not letting flyers use range if based with more than 1 character. I did not pull this out of the air. Everyone pointing to the rule book line doesn't answer the "if based with more than 1 character" all it states is they can still use ranged even if based with "a" character. Anyway, I saw this question answered many moons ago and I saw judges answer. I have a feeling it may have been overturned by other judges and I never caught that addition. Thanks for the info, your answers always seem to be correct from what I have seen.
In summary, Flyers can always use Ranged combat, no matter what, with the freedom to use multi shot if they have that capability. The only thing they can't do is ranged combat to characters not based with them, if they have at least 1 enemy basing them at the time.
Grounded characters can use ranged if:
No one is basing them- target anyone
Flyers that are basing them - target based flyers with ranged
If grounded rangers have any grounded opponents basing them, then they can't use ranged combat against anyone.
The last statement is assumption and may be wrong. If a grounded multi shot character is based with 2 flyers and 1 grounded and he himself has 3 arrows. Multi attack is a ranged attack, so he couldn't shoot grounded guy with it. Could he still multi shoot the 2 flyers? (Remember, all 3 are basing him) What's the verdict?
sandman....if the grounded guy is based with one grounded fig...he may not use any ranged combat, no matter how many "arrows" he has. in essence hes too busy defending himself from someone trying to punch him too shoot.
