Are tokens counted as having a name (ex: scapegoat gets played while kotodama is on the field)?

Would they be destroyed or not?

Yes, tokens have names. The name of a token is essentially the type of token created. For example Scapegoats creates "Sheep Tokens" so the name of those tokens are Sheep Token, Ojama Trio makes tokens that are named Ojama Token, etc.

And yes a card like kotodama would apply to tokens with the same name.
