If I remember correctly you cannot give a thunderbolt the Alt FF ability because of the prerequisite that you need the FF TA in the first place. Whereas the Thunderbolt figure would have an Avengers TA before the game starts.

You are correct. Thunderbolts cannot be given the Alt FF TA.

Sorry, but no taking a Unique Wasp with a Thunderbolts Feat, replacing the Avengers Team Ability with the Fantastic Four Team Ability, and THEN replacing the Fantastic Four Team Ability with the Fantastic Four Feat Card's Ability and giving a 19 Defense to all the other Avengers out there. (Now I'm going to lie down because my brain is in knots).

But it's easier and leagal to use the Sue Storm LE and the Alt FF TA, then use Thunderbolts on the avengers to become Spidey TA and then you can Wildcard the new FF. 19 defenses for all Avengers. And a better bargain to. Wasp+Tbolts and LE Sue Storm are the same points, but the LE:
1 has an extra click of life
2 Consistantly better attack
3 6 range vs. 4
4 Four clicks of stealth
5 an xtra 2 damage click.
6 4 clicks of Barrier
Wasp has :
1 Front loaded INC instead of the LE's back loaded INC
2 Dual Target (although still at a 4 range)
3 Four clicks of Leaderhip
4 1 better movement on most clicks.
If the LE doesn't fly it'll be closer, but I'll go with the LE.
Unfortunately for that tactic, there's no terrain at the soaring level.
Well, I thought so, too. But doesn't the rules say that, even when soaring, you still occupy the space you're on? Either way, I suppose Sue could switch from stealth to soaring to ward off trick shotters, Superman allies and Ultimates. It won't keep them away, but they'll have to get close enough for Thing to clobber 'em.
"Occupying the space" is in regards to the fact that only one character can be in a square. In a real-world sense, the soaring figure would be way above your head and so you both really could occupy the square simultaneously.
However, switching elevations can annoy the crud out of your opponent.
