As for Superman's "vulnerability" to magic. If you read Superman consistently, you'd know that it's not as big a deal as you think. It doesn't strip his powers like Kryptonite does...he's just not immune to it.
He wasn't in WWIII because he would have stopped it as soon as it started.
You don't have to like the character to know that his power set is unmatched. One on one, using all powers at full capacity, Superman beats anyone.

Look at Kingdom Come. Everyone thinks Captain Marvel was winning, forgetting the fact that when Superman decided the fight was over, it was done. He took everything Billy could dish out, and he was the one that ended the fight.
Back to the "fighting to kill" thing: Since Punisher is willing to kill, would he win against Batman? Not a chance. Fighting to kill means nothing when the characters consistently throw down with others who would kill.

I have to think that a Punisher/Batman crossover written by Ennis would see Punisher come out on top.
Or, at the very least, Frank would be shown as being able to hold his own, as opposed to being taken down off-panel.
Bottomline, I don't care if DC characters beat Marvel characters. Whatever. What bothers me is when they're written to do it in a way that pays little/no respect toward the character in question.
Superman/Hulk from 1999? Perfect example of a crossover that enables both characters to save face (each gets a "win").

So we have two showings, and judging from your use of KC I'm going to guess you're a little on the hyperbolic side of things in favor of Superman. Your omission of the actual scenario there is fairly revealing.
Punisher routinely gets worked over by Daredevil...he'd be way over his head against Batman.
Eh, I'm thinking more of a "Confederacy of Dunces" sort of storyline.
FRANK: Rich boy sees his parents die and takes up crime fighting instead of polo. He thinks he's fighting a war, and he may be right. Only thing is, his war ain't Vietnam.
It'd be a fun fight, if someone actually wrote it to be a fun fight instead of Batman just demolishing him. Hell, Batman can (and, I'd argue, should) even win!

Superman hasn't been relevant in comics in years. I hate to say it because I grew up with him and Green Lantern as my DC favorites. Batman said it best, the last big thing that Superman did was die. How exactly do you top that? He's now in the position of showing just how badass a bad guy/girl is by whipping him like he owes them money. Paralax(Hal and otherwise), Crazy lanterns, Cyborg Superman, Hell even younger and older versions of himself from alternate universes. Or should that be pronounced Universi?
