Upshot: Are we talking about putting this change into affect right now, as in four days before the draft and after Superclone submitted his keepers? I don't think he's weighed in on this one.
It's a question that's been asked before, not too many months ago.
I'm not saying Superclone should get screwed - you know better than that - but if a comic tomorrow revealed that, say, "Crisis Superman was really Lex Luthor of Earth-1" wouldn't that affect drafts/keepers/etc. too?

Not likely.
What I would say, pending Superclone's opinion, is allow him to alter his draft/keeper choices based on this rules change.
If he's down, great, rule is implicated now.
If not, we're not going to ruffle anyone's feathers, and it will be applied next season.

Geeus Cist! the Outsiders SUCK as competitive pieces. I LOVE them in the comics and I Love them playing against the figures in my collection (that many many are from the golden age, you can call that) but for competitive game they don't have a chance!
I'm Really licking the Squadron Supreme and all the posibilities with trades of DC Squadron Supreme Characters trades.
Also I can use some Squadron Sinester for not my core characters, right?
Of course My Core would be Hyperion, Power Princess and Dr Spectrum.
How is that of 200 points core? what happen if 2 of my core figures are more than 200 points toguetter? I can still use them as my core?

Your options with the Squadron Supreme are:
E & V Hyperion
U Power Princess
E & V Dr. Spectrum
LE Skymax
and that's it.

I'm 1/2 running them in the other League as well. I'm making good progress with Geo-Force. Spent the whole of last week shoring up their abilities

Which I agree with and was figuring to be the case. As I stated - don't screw over anyone but there's nothing wrong with opening up possibilities in the figures he -doesn't- take.
Besides, Keepers aren't affected by Theme anyway, right? So even if it was declared that the split took effect in the very next hour it wouldn't force him to lose his Keepers.

The costume you say is Valor is actually the costume they gave to M'On-El on the Earth-247 Legion (you can tell by the starry outfit). Remember Valor was a name being used before Zero Hour after the Superman crew outlawed the name of "El"...until the Legion found a nifty way around it with the M'On-El bit (and the fact the Superman crew was relenting by that point).
If you really want:
R Mon-El: Earth-1
E Valor: Earth-Prime
V M'On-El: Earth-247
would seem the fairest way but I'm not sure if you want to divide up a whole REV progression that harshly as the E & V, at the very least, make perfect sense for 247.
Even then he's the only Legion figure that raises an issue.
Well on the back of the cards, they name the specific issue of the their first appearance...it wasn't the Threeboot Legion of Super Heroes #1...it was the issue way back in the 1960s or whatever. Granted they do have similar origins, but the back of the cards specify a specific origin for a specific Legion.

I can't speak for Superclone, but a change to the Legion's progression affects my team too. I've got Mon-El/Valor/M'Onel (who I told Glen that I'd be keeping a while ago, regardless of the outcome of the Superbowl).
For fairly obvious reasons, I'd prefer to keep the status quo, at least until we reboot. I can't see any urgent reason to change now; we've kept all of the Legion figures in one progression for a while, despite the fact that they clearly represent different versions, and it's worked well enough.
