Well perhaps those people only saw the third season, since it was kinda a reboot?
...how was it a Reboot?
I mean they just changed the title To Justice League Unlimitied
ALl they did was expand their roster and I guess that Timm and his crew were given more "Characters" To use as opposed to first where they were limited.*
*Prime Example: The Justice Guild of America...not saying this was a bad Episode this was where the first Inkling of the Music Meister Came Into being through the Music Master. You can tell this because when he plays his accordion it's the same ....beat as that of one of NPH'S Songs

The series was supposed to end with Hawkgirl's "betrayal" and the breakup of the team. Then the ratings came in.
DC flung wide the portals and let them play with pretty much the whole DCU, so they changed the series title, etc.
One exception concerns the JSA. DC wouldn't let them touch the GA characters (for reasons neither party has ever disclosed, but Timm has publicly stated that he was told in no uncertain terms that the JSA was off-limits). But Timm and Co. really really really wanted to do a JSA episode. The result was the Justice Guild episode you mentioned -- all of the characters are pretty obvious knockoffs of JSAers (with the possible exception of Tom Turbine, who was supposed to be the GA Atom). The villains were very direct copies of Injustice League members.
Technically there are three seasons of Justice League and three seasons of Justice League Unlimited, but the DVD boxes would have you believe that it was two seasons each.

I thought Tim was a Combination of the ATom and Captain marvel? I dont' know the Costume and the powers felt very...Baston-esque.
Oh yeah I know the Music Master was the Fiddler But the same chord from his accordion is used in "I'm the Music Meister".
OH So it wasn't that he couldn't touch the JSA, its that he couldn't touch their Golden Age Roster...that makes sense since we Got Stargirl, STRIPE, Atom Smasher, and of course Mr. Terrific.
Makes Perfect sense now.
I was a bit sad that we didn't get a cameo from any of the oldies in "A Savage Time" But Seeing Sgt. Rock and The Blackhawks was pretty damn epic.

You could very well be right. Bruce (or one of the other producers) specifically mentioned GA Atom in some interview I once read on one of the JL/JLU fansites.

Well, we got Wildcat too, but all of that was way later (the "Golden Age" episode was in JL, while the characters you mentioned were in JLU). We'll probably never know the story -- but if I had to bet, I'd think that some other outfit was pitching a JSA cartoon, movie, or some other such thing (which never materialized). So during the endless months that the lawyers were doing lunch, the JSA couldn't be used.

I thought about that the other day. It would've been way cool, but they'd have needed to make it a six-parter instead of three, being as we got to see Rock, Easy. Co., the Blackhawks, Steve Trevor, and Vandal Savage -- and even with it being three parts it all seemed kind of "shoehorned in". You're right -- it was pretty epic, and it's still my favorite part of the JL run. Anybody who still says that John Stewart would be nothing without a power ring obviously didn't see these eps.
By the way, they finally came out with a Blackhawk JLU fig in the "Timmverse" style. The bad news is that it only comes in a 3-pack with Supes and WW.

Actually we can know the true story - being Timm and Co. discuss it in the Commentary track for the episode on the DVD's.
(And Tim Turbine also has some aspects of Hourman/Mr. Terrific.)

Yeah, the Dini-verse commentary tracks aren't as raw fun as, say, Mark Waid and Geoff Johns on the "Challenge of the Super Friends" but sometimes they've got some interesting information.
I've actually found they focus more on discussing who did what storyboarding, problems with standards and practices, etc. then they do what's actually going on in the episode. Some of the better ones for that are the first episode of B:tAS and the second part of the aforementioned Vandal Savage/WWII story (they also go into a bit of why they didn't have any Golden Age superheroes there, but mainly referring back to what we learned in Legends commentary).
