It's been a while since I read the Reboot Legion, but that series started from the beginning and definitely retold the team's origin with the founders saving R. J. Brande. It certainly didn't pick up with a random point in the Legion's history. I haven't followed Threeboot Legion closely enough to know what the writers did with an origin story.
Legion continuity in the comics will probably never be cut-and-dry, but if you can draw a bright line between pre-Crisis and post-Crisis for League purposes, you can draw the same line for Mon-El as for Supergirl.
So I've been surfing around reading up on my Legion history (I was right on most, wrong on some). You are correct that origins changed and were retold.
However, up until Threeboot, Mon-el/Valor/M'Onel were all the same person, with the world around them having changed on Earth-1. Indeed, M'Onel apparently even retains memories of his time as Valor in a vague kind of way. It was all then perfectly clear from Threeboot on, who M'Onel was (he was in the Phantom Zone) until we got to Legion of 3 Worlds, where things get, once again muddled. Just before Infinite Crisis it had been sorted out, and then Johns mucked it up again with the origin of Mon-el being somewhat unclear.
Whereas Kara Zor-El from pre-crisis and the post-crisis are apparently different people who lived entirely separate lives. The original Kara comes from Earth-1 whereas the current Kara comes from New Earth.
Now, these are only *2* characters. Everyone else has probably just as many screw-ups in their history, and there are certainly 3 different versions of each of the leaders of the Legion (at least according to Lo3W).
Now that being said...I don't actually care. Whatever the commish's decide is fine with me.

Seriously I thought about them too since you've got Havok, Polaris, Rachel and Lilandra to pick from now, but with all the X-Men teams that usually get made I figured that wouldn't work out.
Havok and Polaris on on X-Force currently (OR that was gonna be tops on my list!) But Rachel and Lilandra are still available I believe. And of course don't forget Hepzibah!
Well, years ago, my very first X-Men comic was at the start of the storyline just before X-Men #1, where Lila Cheney takes the X-Men to rescue the Prof in space. The Skrulls had infiltrated the Shi'ar and were controlling Lilandra.
That's why I took Banshee, as he was part of the team that went into space. I would ask that the other X-teams let me know if they have any near and dear figs they would like me to avoid.
Just know that if they weren't on that space team, I'm not interested.
My first X-Men comic was a UK reprint of a couple issues after that one. I remember Gambit hitting Gladiator in the chest with a charged full deck, it was pretty cool. I also remember being surprised that the X-Men weren't the same as the ones in the cartoon.
I think this is the old school starjammers. So of those created, I think only Hepzibah and Lilandra (a way underrated piece, btw) is a member. Still needs a Ch'od sub though. It ain't the Starjammers without Ch'od.
