Is there an established protocol for what happens when a player's build is illegal? (In this case, it's something relatively minor, but I'm curious how it's handled in general.)

If we're talking about someone is over built or something, then we usually just have them drop an element to make it legal.

The general rule is, that the offender should offer a solution, if the opponent is good with that, then go with that. If the opponent would rather have me submit an new game then I will after both teams re-submit legal teams.
