First off, Invincible is probably the best superhero comic book in the universe (it's on every cover).
Secondly, it's Image owned, but despite that, Invincible appeared in Marvel Team-up, the short-ran Robert Kirkman Marvel project (which was awesome and closely followed the destruction of Titannus (the skrull 7-drop), the comic series, where he bumped into Spider-man and accidentally beat the crap out of Dr. Octopus not realizing he couldn't take a Superman-esque punch to the chest. That would work well since Marvel Team-up is an upcoming set. He also crossed paths with Batman in an issue of Invincible.
Not only is the series popular, freaking awesome, relevant to the realm of VS, but it just makes sense in the wealth of characters and kickass moments in the series that has become very popular despite only being out for like 5 years.
Ryan Ottley and Cory Walker (who did a bunch of Avengers cards and cards for several other sets -think cosmic rays-) have been the two main artists that have done invincible. Their art is suited so well for VS cards. Drooool. Check out Ottley: http://ryanottley.com/

Seconding this. I got the first two hardcovers for Christmas and this series is great. I would like to play a deck with Invincible, Atom Eve, and Allen the Alien.

Oh man when HeroClix started on Kingdom Come it was amazing.

This would be interesting because they could use Wayne Barlow as the key artist. (For those not in the know Barlow is more or less the Alex Ross of fantasy artwork. He was the creature designer and concept artist for Hellboy 1 and 2. His guide to extraterrestrials is still a must have for fantasy graphic artists.) Even the Brothers Hildebrande (now a single brother. :( ), who provided a whole set of superhero cards for Marvel comics, could be happily represented.
The big problem with multi-author sets would be getting the licensing from all of the publishers. This would be too much work for UDE. And I don't mean that as a put down. Major studios have had trouble securing rights from copyright holders in order to make official releases of material possible. Two cases which spring to mind:
Heavy Metal: Took a long time to be released to video due to the music rights.
WKRP In Cincinnati: Finally being released in edited format. Again, because of the music rights. (Edited Format = songs are being replaced due to copyright agreements not being made.)
If anyone should make the character selection it would be Martin Greenberg. He has been part of tons of anthology books over the years and would be the perfect resource for the project.
Granted the rights to these characters would be a dreadful problem to obtain, but think of the characters!

I don't think the rights would be hard to obtain, all of the characters are in the public domain. Of course, if you dressed them up in Disney clothing, that'd be different. Fables is a great book, I could definiately see the EC working well.
Since UDE I guess still has the licenses, Turtles and Pirates of the Caribbean wouldn't be bad ideas.
TMNT has a new computer animated flick coming out with big name voice talent like Sarah Michelle Gellar as April O' Neill. (Go check out the trailer if you haven't seen it- it doesn't look half bad.)
Pirates would sell because deep down we all love pirates. I can't speak for anyone else, but I didn't pick up the Quick Strike Pirates because it wasn't tied into any other licenses I cared about.
As thematically silly as it might feel, I think this game will be no. 1 the day I can say:
I play Davy Jones' Locker to teamup Pirates of the Caribbean and Autobots. Capt. Jack Sparrow and Bumblebee now declare a team attack into Montgomery Burns, Evil Old Bastard.
