Tell me, are you familiar with Star Trek TNG at all? This sort of thing is a regular plot in Star Trek. It's pretty obvious that outside forces of evil (possibly the Romulans, working to destabilize Klingon/Fed relations, possibly the Borg, heck, if he wanted to go more obscure, possibly people working with LORE) have caused the colony to disappear, framing the Federation. It's up to us to find the colony, prove the innocence of the Enterprise, and save the day.
