This being Marvel trivia, I'm pretty sure you're NOT looking for my answer. The most valuable comic is Action Comics #1...the first appearance of Superman. (Goes for about $750,000.00 in MINT condition.)

I believe it was mentioned in the New Avengers series, when they re-introduce Sentry... tho no one remembers him, they find out he's also a comicbook character. Tho that's not to say that was considered the rarest comic in the M 616U, if I recall they also mentioned one in She Hulk's book as being very rare and that had nothing to do with Sentry.

They never actually said it, but in an issue of What If that crossed over with Quasar, one of the "what if" universes the Watcher has on his screen shows the scene of Lex Luthor with Doc Ock breaking out of prison together.
I mention the Luthor bit cause Marvel 616, when they show that the chars exist as real and used as a basis for the comics, then Luthor's appearance suggests he was used in a comicbook form in at least one Marvel U, but not necessarily the 616 Universe.

Semi-Marvel question;
In the DC animated Universe, the JLA animated series, to be exact, which three characters were used as a parallel to the original Marvel universe non-team of the Defenders (pre-Silver Surfer).

Doctor Strange, Sub-Mariner, and the Hulk were replaced with Doctor Fate, Aquaman, and Solomon Grundy. (Grundy even referred to Hawkgirl as "Bird-Nose", the name the Hulk used to call Nighthawk.)
