Feats assigned to characters that survive the game are counted in that player's victory points. Also, you seem to be ignoring victory points for figures that each player has KOed. I'd suggest double checking the rulebook under victory conditions, towards the back of the text (edit: page 45).
If the feats are on a piece still in play you get the points for them. What that entry says is the feats don't add to the cost of the piece. This effects mastermind and mind control the most.

Just to double check something while we are on the topic...
If I put Thunderbolts, or ICWO, or any similar feat on multiple characters, does the opponent score points if they KO a portion of those characters, or must they KO all of them to get any of the points for the feats?
For example, if I am running three characters with the Avengers symbol and have them T-Bolted, would my opponent get 5 more points than the figure alone for KOing them, or would they recieve a 15 point bonus only if they KO tham all? And if the latter, do I count all 15 points of T-Bolts as surviving even if I only have one of the T-Bolted figures left?
Yeah, I used to think you had to get all of them to score any points too, but that's just unassigned Feats like Rip It Up (where you have to have KOed all characters who qualify for it, i.e. - have Super Strength, in order to get the points). For Feats that are assigned to multiple figures, you get the points associated with each figure as you knock it out (10 for each ICwO assignement, 5 for each TBolt, etc.). It's spelled out fairly clearly in the rulebook; I'll find you the specifics if you need it.
