If a second token would be placed upon the figure for using Protected, Endurance could be used to ignoe that pushing damage. You are not taking an action to use Protected, so you do not need to roll at that point.
The wording on the Endurance card would make it seem like you can do this, but I'm not sure if protected can be used against unaviodable damage or not. By using the words "unaviodable damage" on the Endurance card it would seem that there is nothing you can do but take the clicks.

I read the question backwards.
TBD's answer is correct, but not exactly for the reason stated.
Protected could be used against unavoidable damage. However, Protected can't be used against Endurance, because the unavoidable damage dealt by the card is not from an action.
Rulebook, page 22:
Quote
Unavoidable Damage
The damage from an attack or game effect that deals unavoidable damage may not be evaded, reduced, or modified, nor may the damage be transferred to another character.
Protected:
Quote
(Optional) If this character does not already have two tokens on it, damage dealt to this character as a result of a single action is ignored. Place a token on this character. If the character already has one token, placing a second token deals pushing damage normally. After the action is resolved, remove this feat from the game.
You see, the damage is IGNORED by Protected, not evaded, reduced, modified, or transferred. In this case, it is not the result of an action, so it cannot be used.
