A couple questions about shape change and the skrull team ability:
1. If a figure charges or running shoots an opposing figure with shape change, when does the shape change roll happen, before or after the movement part?
2. If a figure flurries an opposing figure with shape change, is shape change rolled for each attack or just for the first one?
3. If a figure is based to opposing figure A and attempts to charge opposing figure B a few spaces away, can the figure still make an attack on figure A if the breakaway roll fails?
These are a few scenarios that I've run into a couple times lately, any help would be appreciated.

Quick and dirty answers:
1) Shape change is rolled after the move.
2) Both, assuming the Shape Change roll failed the first time. If the Shape Change roll worked the first time, their can be no second attack.

3) No, bummer.
To elabortate on #2 a bit, you would get to roll shape change against the first attack. If it succeeds, neither attack could target the shape change figure. If the first shape change roll fails, and the figure still has shape change after the first attack (either the attack missed, or it has more than 1 click with shape change), then you would be able to roll shape change for the second attack.
#1 and #3 are correct.

BTW, it is important to note that a successful SC roll on either attack of the Flurry will only allow you to choose a new target for the Flurry, if possible. You could not opt to perform a different action than the Flurry.

How is this the case when in the players guide under Shape Change it states: The last sentence reads “If the action is becomes illegal, the attacker must choose another legal action to perform, if possible. The selected action must be free or non-free based on what action type was given to it that led to the attack.”
I can understand making the shape change on the second attack causing this, but the first attack?

Both attacks made during Flurry are free actions. You have given the figure a close combat action to activate Flurry, and both close combat attacks are considered free actions. Therefore, you must take another free action instead of the close combat attack - and since you are in the middle of a non-free action the only option availible is to perform the close combat attack against another target.
