The Alpha Flight ATA gives me +1 attack vs. a designated character or team.
When picking a team for the ATA, how are Wildcards dealt with? For example, My opponent has two wildcards. If they copy another TA, what happens with respect to the AF ATA if I had selected the wildcard TA? What if I selected the copied TA instead?
Alpha Flight targets the team SYMBOL, not the team ability. Therefor, if you choose for instance Brotherhood for your Alpha Flight ATA, then you only get the bonus against people who have that physical team symbol. (Magneto/Pyro/Fabian Cortez etc.) You DO NOT get the bonus against Doom, Spider-Man, or any other Wildcard, no matter which TAs they are copying.

Where do you see it mentioned either way?

In that definition, the key word IMO is "team". It has do definer behind it, saying "ability" or anything else. Members of any individual TEAM are the people that possess that team symbol. Therefor Spider-Man may be using the Batman Team Ability, he is still on the SPider-Man TEAM. That's how I read it.

That's how you are reading it.
There isn't any indication one way or the other that the simple word "team" means any specific thing as far as whether it is team ability, team symbol, team affiliation, or whatever.
As much argument could be made that it means team ability as can be made for symbol.
When you say "Members of any individual TEAM are the people that possess that team symbol." you are assuming the conclusion.
however though it may seem that way they do not share the team, and another thing about that is that spider-man anany other wild-cards can just change there ability for that turn which nullifies the AF ATA either way

And here I was interpreting it as meaning that "team"="opposing player's force". Add that to the confusion.
I didn't go to Harvard or Yale but I can kick a man in the crotch as well as any other.
I once chose as my enemy in a 4 way game my brothers' whole team. They were made up of all kind of different team symbols/abilities, but it says choose a team and I said "yours."
I'm pretty sure this is the incorrect way to play it, but why?

When you choose a character, you only choose one character. Not any other characters that happen to have the same name.
