For me, the classic example that worked was Alan Moore flipping the widely-revered Swamp Thing origin on its head. The original 70s Swamp Thing run was considered one of the best serialized horror comics more than a decade after its conclusion. Moore's twist on the Swamp Thing's origin meant you could never go back and look at things the same way, so in that sense, it was quite risky. Moore was not the revered, known quantity that he is today. The spectacular result, which only served to make Swamp Thing that much more compelling was one of the best examples of a risky change that worked well.
...now, if we can just get Professor Pyg confirmed.
For me it's not the biggest change, but Ms. Marvel becoming the leader of the Avengers was pretty cool. Since then I have found myself collecting all of the issues of her own series as well as the Mighty Avengers run.
Black Costume on Spidey. Not very well received at the time, but now my favorite look for the character, and my favorite era for the character after Stan left the book.
Also loved MOrrison's take on X-Men, and I'm very sad that they didn't continue in that tone in at least one of the X-books. X-Factor is as close as we have to a 'real world' X book, and it keeps getting pulled aside by the event stories.

I hated that Barry Allen died in the Crisis on Infinite Earths. He was the Flash and no one could take his place, as far as I was concerned - and then I started reading Wally West's stories as the new Flash (during Mark Waid's run, as a matter of fact). I became a huge fan of Wally West. I never expected it. Between Waid, Morrison, and Geoff Johns, Flash has become the A-lister that he always was meant to be.
Imagine my shock when they said that they were bringing back Barry. I was against it. Then Geoff Johns had to make me change my mind once again with his Rebirth story so far.
So now I like all Flashes equally (including JSA's Jay Garrick and Teen Titan's Kid Flash - though I liked him better as Young Justice's Impulse.)

Yeah, have to agree with the Black Costume Spidey. That's my favorite Spidey costume, and even post alien saga when he ran around in a black suit those were some of the best Spidey stories of all time.

I still don't think Barry should be brought back. I know comic book death is like a revolving door, but that was one of the greatest deaths of all time. I hate to see good writing like that undone.

I wish Hal Jordan had stayed the Specter and they had left it like that. It's not that I don't appreciate Johns run (Rebirth), but I felt like they should have explored those storytelling opportunities more.

I would had light that too AND make Hal the contact to the Vertigo Universe.
BUT the return was so good that I can accept it because it bring MANY great stories.

Crisis on Infinite Earths itself. It really did reboot history, and that was pretty impressive. There were holes of course, but I liked the effect. Not so much the multiple reboots since then.

What's great though is that those holes led to many great story jump off points.
It was fairly recent, but I loved the twist in Green Lantern where you thought that the Controllers would be the Guardians of the Orange light, only to have them all slaughtered by the Orange Lantern Corp and Agent Orange.
