You cannot outwit powers granted via a trait if its said the character "can use" them (With the exception of Galactic Guardians Drax whose trait powers specifically can be countered by the wording of the trait)
If a trait says a character possesses a power then that power can be countered as normal.
So - "Can Use" no counter. "Possesses" can counter

Assuming the wording in the Units section is correct, Drax's trait does NOT say he "can use' those powers, it says he "possesses" them, which is why they can be countered.

Can combat abilities such as flying, indominable, etc. be countered by outwit?
You an counter the abilities they grant. The grants Flight and Carry, and you have to choose which you want to counter, or use 2 outwits to counter both.

I have a huge noob question about the use and possess, Thor & Loki for example all of their powers say they can USE Shape Change & running shot etc, etc.. (If so does that mean he can't be outwitted?) So because he can use them and does not possess them, can they be outwitted? Or is it a case you outwit the special power that grants the multiple powers. I know this is a ramble but i hope someone can make sense of it!

You can counter the special power, as that is what's actually possessed. You cannot counter the individual powers that it lets them use, though, as those are not possessed.

You must Outwit the whole special power.
You can't Outwit just some parts of special power that allows the use of several powers.
Using Thor & Loki as an example. They have a power that grants them the use of both Exploit Weakness and Battle Fury. You can't just Outwit the EW, but you must Outwit the whole special power. This gets rid of both EW and BF.

So because indominable says this character can use willpower, does that mean it cannot be outwitted?

You can counter Combat Abilities, so yes you can counter indomitable.

OUTWIT Give this character a free action to counter a power or a combat ability possessed by a single target opposing character until the beginning of your next turn. Any game effects with a duration specified by the countered power or combat ability are removed. A character using this power must be within 10 squares and line of fire to the target
Also remember that it does not change the symbol.
Example: grants Flight and Carry abilities. You would need an outwit for each and that would not stop them from having

You cannot Outwit Willpower as that is not a possessed power.
You can however Outwit the Indomitable combat ability and thus take away the character's access to Willpower.
A power or ability (other than a whole trait) possessed by a character can be outwitted. Powers or abilities that a figure can use cannot be individually outwitted. A character possesses all powers and abilities showing on their combat dial.
Character X has a special power that says, "Character X can use Y and possesses Z. When making ranged combat attacks, modify Character X's damage by -1." Now Character X possesses that special power, so you can outwit the whole power. However, Character X also possesses Z, so you can choose to only outwit Z. However, you cannot outwit Y on its own because it is not possessed. Likewise, you couldn't choose to outwit only the damage modifier. The only way to outwit Y would be to outwit the entire special power.
Now if we change that special power to a trait with the same wording, things change. Character X still possesses Z. Even though Z is part of a trait, and traits cannot be outwitted, you can choose to outwit Z because it is possessed. Y still cannot be outwitted on its own because it is not possessed. Finally, since it is a trait rather than a special power, there is no way to remove the use of Y or the damage modifier.
Let's look at Drax as he has a unique combination of a trait that grants possession, a special power that grants the use of a power and regular old standard powers.

(Special) While My Quarry Lives, I Never Rest: At the beginning of the game, choose an opposing character with a higher point value. As long as that character is on the map, Drax possesses Charge and Willpower. (These powers can be countered normally).
(Damage) Ruin Your Plans, Vile One: Drax can use Probability Control, but only when the character chosen for his trait makes an attack roll.
Drax has a trait that gives him possession of two powers when a condition is met. You cannot outwit the whole trait. You cannot outwit the condition (for obvious reasons). However, you can outwit the charge and willpower because they are possessed. In fact, that last line in parentheses is fairly redundant, but probably there to clarify so people used to traits being outwit proof don't get confused.
Now if we look at his damage special power, he gains the use of probability control (with a condition). You cannot outwit probability control specifically, but you can outwit the entire special power (which effectively is the same result).
