Is it just me, or are there a good amount of Avengers Movie pieces which will bolster your Lord of the Rings Heroclix games?
Sif (Arwen stand-in)
Fandral (soldier)
Volstagg (soldier or very large Dwarf)
Hogun (soldier)
Loki? (power set of the non-chase would be good for Grima Wormtounge)
Odin? (Theoden stand-in, way overpowered, yes, but the powers could represent the entirety of the Kingdom of Rohan)
Thor? (random hero, pushing it, I know)
Frost Giant
Lauffey (sp?)
Frost Giant Champion
In a very tight pinch, the 3 different Hawkeyes could easily be Elf Archer stand-ins.
And on top of it, these new Avengers pieces have the new bigger base which match better with the LOTR pieces, moreso than the Hammer of Thor Asgardians on the old bases.
Also, with The Hobbit pieces coming out this year, life is good!

Yeah, they should have made a pack for this movie!
A Repainted Rorschach or The Question figure would be good for V.
I've been asking for V for years.
Even a 6 pack would be a nice taste of the movie (which I would want more than the straight up comic books).
And The Matrix would be a ton of fun, with split maps half inside the Matrix, and half in the real world.
Then you could have telephone special objects to get back and forth between the two.
And of course your character's powers would be different on each side of the map.
Example:
Neo IS The One: When Neo is in the Matrix, he can use Combat Reflexes, Super Senses, and Hypersonic Speed. When Neo is not in the Matrix, he can use Leadership and Probability Control.
Or something fun like that!

Now we just need V for Vendetta and The Matrix Heroclix and I'll be happy.
J. Schmidt's head on the SHIELD Enforcer, a Gotham City Detective head on the Avenger's Movie Nick Fury, and a... Hitman? Sure. A Hitman repaint. Smith, Morpheus, and Neo.

Asgardians do make for a good Middle Earth filler. Love these ideas.
Also giving me reasons to hold onto the Asgardians in my collection.
Now I have an urge to track down some HoT Rock Trolls and an Ulik for the Forces of Sauron. I used to have at least 5 Rock Trolls at one time, but god rid of then & Ulik before LOTR was even mentioned.
Still though, this will add longevity to the LOTR pieces.

I'll never stop pushing for Terminator and The Matrix Heroclix (among others).
But your ideas are good for a temporary solution.
I think Ultimates Punisher has also been used as Neo for customs before.

I know I'm drifting out of the Avengers set specifically, but this reminds me of a thread I'd made a while ago on a pretty similar topic.
And to add to it: my HOT Heimdall and a bunch of Asgardian warriors [and a Brawler, and Grushgashy or whatever his name is] is my Dunlending army.
Foom and Giganto may make infrequent appearances as dragons of Angband.
Dormammuu is my [extremely unsatisfying, but it'll have to do in a pinch] Balrog representation until further notice.
For what you've said above, while I personally would find Matrix clix really pretty uninteresting, I DO like where your head's at regarding the maps. Some sort of smaller/pair of parallel maps would be badass.
I've been using the HoT Asgardians as fill in for Gondorians/Rohirrim for a while now. I've played 2x 2,000 point LoTR games, and used the following figures:
My team was:

Witch King of Angmar
Mouth Of Sauron

Servant of Sauron x2
Black Rider x2
Ringwraith x2
Lurtz
Olog Hai x2
Ugluk x4
Shagrat
Gorbag
The first time we played, the teams were reversed.
I'd love to see some 'generic' type troops in the Hobbit set, but I 'fear' that the Horde Tokens are the model they want to continue to use, and we'll not see 'generic' figures any time soon (if ever).
Trade to Canada. We're friendly, and we love Beavers..........
Well I definitely got extras of Lurtz, Shagrat, Ugluk, and Gorbag to use as army builders.
I think I have 3 of each, plus 2 Captain Lurtz.
Plus 5 Ringwraith, 2 Black Riders, 2 Olog Hai...
So that's a pretty good start for an army.
I would love to see more generics like they did with the LOTR Hex game, but I'll take what I can get.
However, they need to make more main characters as well, there are a LOT missing right now.
Uberman, yes, I think the Matrix split map or parallel maps would be a good idea. I like the split map idea (split lengthwise) because that makes quarters a little closer.
I think the normal size maps are too big for Heroclix, there's more dancing around staying out of range than rolling dice, in my opinion.
And I think the telephone objects would be really neat, I don't know whether it should be a Free Action, Power Action, or Double Power Action to go between the Matrix and the real world.
It's like an Alter-Ego thing, I think a Free Action would be way too easy, and then make it more like free Phasing, so I think a Power Action would be the way to go.
Maybe you can't make the phone call if adjacent to an opposing character?
