I claim that Figure B cannot draw line of fire to A as its Great Size is ignored while drawing lines of fire for Pulse Wave and thus is not able to have lines of fire drawn to it as though it were on Level 2. Even though Figure A does not have a line of fire drawn to it yet the fact that lines of fire drawn by Pulse Wave will ignore the Great Size and make it an invalid target due to the edge of Level 2.

Makes sense to me. I understand the difference between "ignored" and "can't be countered", but the giant doesn't shrink in size just because there's a wave of energy coming at it.

How is this any different than using Pulse Wave on a figure in Stealth or other game effects that would block line of fire? In those cases you ignore those game effects and they become valid targets. In this case you ignore Great Size and it becomes an invalid target. Pulse Wave does not get to pick and choose what game effects it ignores while drawing lines of fire. It simply ignores all of them (other than blocking, elevated and walls).

How is this relevant? When you are drawing lines of fire you ignore the game effect of Great Size. The act of ignoring it does not cause a case where it is not ignored it simply causes a case where it is not a valid target for the pulse wave. If there was a 3rd character C on Level 2 and in range Pulse wave would: Ignore all game effects and draw its line of fire(to character C) then stop ignoring all effects and only ignore the game effects used by C.

In this case a LoF is drawn to A and thereby ignoring Great Size. This means that the LoF can't be drawn and therefore Great Size is not ignored. And the rule states that in that situation Great Size is not to be ignored. So therefore Great Size is not ignored and A is hit by the pulse wave.

An initial instance where all game effects other than elevated, blocking and walls are ignored, and a second instance where after lines of fire have been drawn only figures that had lines of fire drawn to them have their game effects ignored.
Character B activates Pulse Wave, first an area of effect is created at half of Character B's range. Then Pulse Wave begins ignoring all game effects and tries to draw lines of fire. If character C is present a line of fire is drawn to it. Character A cannot have a line of fire drawn to it as its Great Size is ignored. Ignoring Great Size does not cause a situation where Great Size does not get ignored. Pulse Wave then stops ignoring all game effects and only ignores game effects of characters it drew line of fire to.

Pulse wave does not ignore anything until the Lines of Fire is drawn. It ignores game effects two times as you say (First ignore is bolded and the second one is underlined below). The first time it is the LoF that ignores all game effects except for walls, blocking terrain and elevetad terrain. So if the LoF ignores Great size on A it will not be able to be drawn to A. Since the LoF could not be drawn to A Great Size is not ignored. So by the rule Great size is not ignored.
The same goes for the second instance of ignoring where all game effects possessed by A is ignored.
