When they simplified the stop power did it change other stop clix to not being ignored, alloys stop power doesn't say it can't be ignored but all stop clix have the same wording now?
No. "STOP" (specifically in all caps) is now a new ability in and of itself. Older powers that say "stop clicking the dial" or have other similar wording are unchanged.
I don't understand what is taking them so long to get new rules out?
Optimist: they always left stuff out in the past to get a rulebook or players guide out. This time they said "screw that" and gave themselves a few years to overhaul the rulebook. In the mean time, we get rules via the new players guide (character errata is not going to show up in a printed doc, after all).
Pessimist: They know not what they do.

@Wolverazio - Why not show the document as it is being made? People will know what is coming and can play an improved rule set. Don't make the rules official until they are complete. If you make the rules coming forward public, the populis could be an extra layer of protection from the undoubted mistakes they will still make.
This issue is that the rules aren't changing (except with what we're seeing). They're overhauling the rulebook to reduce redundancies, make the game easier to learn, etc. All while still putting out sets.
If they're on track, a proto doc is supposed to be released to basically crowd source anything they might have missed in the next few months.
But it's not as though we're going to suddenly roll a d12 for attack or something.

Actually, the last we heard, it was issues that came up during the translation process. From what I understand, they were basically forced to go back and re-write entire sections (if not everything from the ground up). And I'm betting the "team" in charge of all this stuff isn't nearly as big as some people want to believe.
On top of that, a fairly big shift in design philosophy was happening at the same time. The two things obviously go hand-in-hand. Its also possible this was a cause of more delays.
The problem is, we're seeing the results of the design shift before the rules they were designed for, which is why were getting terminology changes like "close action", "feedback", etc. And its entirely possible some of the recent ruling changes/reversals were also made with the upcoming rules in mind (though I feel its more to go along with the new overarching philosophies, than the actual rules).
That said, its possible "STOP" wouldn't have even been in that version of the rule book that was originally planned for the beginning of the year, since it didn't even show up until UXM.
And as Wolverazio pointed out, its not like we'll be getting huge, sweeping changes to the fundamental core of the game. Given the situation, the E&C does a pretty good job of keeping everyone on the same page while things are getting smoothed over for the rules release.

That's a point. But they're still going to need that after the new rules drop.

Actually they would only need The Rulebook, PAC, and Figure Card, with access to a TA list or seasoned player to let them know (Or in the case of KC and a few other TAs, the Figure Card will have it). A new player doesn't need to know specific tweaks to figures or multiple scenario interactions when their only goal is to learn the basics of the game. They, much like us now, will have to adapt changes, difficulties, and interpretations as they come up.
A tournament or competitive setting would require much more planning, strategy, and other background work that you can lump checking the Errata, Changes, and other references in with. At that point every player should be checking on updates on the game.
I wonder if in the fast forces releases around the time of the release of the updated rule book, both Marvel and DC team abilities cards will release in their respective properties fast forces instead of the extra piece that has been coming in them.

Team Abilities have not actually been included in a retail product in years. They were taken off the PAC, I believe in 2012 (feel free to correct me, if anybody knows for sure, it was around when the first LotR set came out), because WKs wanted to clean up the brand a bit. As in, not having rules documents being branded as Marvel or DC, or whatever other property (since they were pushing to expand in to more IPs at the time).
I don't see that changing, but it would be nice if we could get an updated PDF for TAs. I'd rather have the extra piece in the FFs, especially since we already lost the maps. @wolverazio with revision I want consolidation. E&C will obviously go away temporarily. The PAC should include TA, or all TA's should be printed on card. I know that isn't going to happen with Superior Foes, but I can hope it's in the PAC.
