When a character uses hypersonic speed, attacks and miss, and I have a friendly character that can use probability control, where do I target the attacker with my PC? in the square that he ended the movement, or in the square that he attacked?

If you're attacking, the movement hasn't ended.
Sounds to me like you are doing something like:
Use HSS.
Plot out movement.
End movement.
Then declaring attack somewhere along the movement.
If so, that's not how HSS works.
You move the character to the place where you want to attack. You are under no obligation at all to say where you are planning on ending your movement right now... because depending on whether the attack succeeds or not, you may decide to go to different places. Once there, at your attack destination, you attack. And anything that goes along with attacking occurs here too (LOF for PC, adjacency for Empower or Enhancement, determining knock back path, etc). Once the attack has resolved, then you finish the movement.

In the square where he attacks.
With HSS (under current rules) the attack is made DURING the movement. It is common to see people complete the entire movement and then make the attack, but that is the wrong way to do it.

That's not to mention that the result of the attack could make the ending point illegal. For instance one might end that movement in a square which ends up being the square to which the target would be KBed.
