As stated by Darkman, yes it can. It says the when the equipped monster destroys a monster as a result of battle, and the destroyed monster is an Effect monster, the effect is negated. Flip effects are a sub-category of Effect monsters, along with Trigger, Multi-Trigger, Cost, and Continuous.
