does "Necrovelley" or "The End of Anubis" negates the effects such as "Skilled Dark Magician" or "Skilled White Magician" that do not necessarily use graveyard but can in there descriptions.

The cost to activate the effect is to offer a face-up Skilled Magician with 3 spell counters, it doesn't mention the graveyard anywhere on the text so it is not considered to be a graveyard effect.
Necrovalley and The End of Anubis does not effect either magician whatsoever.
Necrovalley will negate the effect of a card OUTSIDE the graveyard, targeting a card INSIDE the graveyard.
So it will only negate the effects of the Skilled Magcians if they try to get a Buster Blader or Dark Magician from the graveyard.
The End of Anubis ( a fiend of course) will ALWAYS negate the SKilled Magicians' effects.
ALWAYS!!!!!

How does EoA affect Skilled Magician? They don't HAVE to go to the graveyard, they just need to be sacrificed.
At the moment, these are the only monsters The end of Anubis Negates:
"The End of Anubis" WILL negate the effects of "Night Assailant" (its second effect), "Aswan Apparition", "Nubian Guard", "Sangan", "Witch of the Black Forest" (even if Tributed to Tribute Summon "The End of Anubis"), "Mystic Tomato"/"Giant Rat"/etc., "Sinister Serpent", "Magician of Faith", "Dark Magician of Chaos"' spell retrieval effect, "Vampire Lord"'s ability to return from the Graveyard, "Dark Necrofear"'s ability to return from the Graveyard, and activation of "Call of the Haunted" or "Premature Burial".
Here's What Necrovalley Negates in this cituation:
"Necrovalley" negates any effect that targets a card or cards in the Graveyard. So "Necrovalley" WILL negate the effect of: "Monster Reborn", "Premature Burial", "Call of the Haunted", "Question", "Backup Soldier", "Spear Cretin", "The Shallow Grave", "Magician of Faith", "Fiber Jar", "Penguin Knight", and "Agido".
So in both scenarios, skilled dark can get his effect unless he is Pulling Dark magician from the graveyard.

End of Anubis will not negate Skilled Dark (or White) Magician's effect at all, it is an Ignition Effect that is activated on the field and does not target.

Each time you or your opponent activate 1 spell card, put 1 spell counter on this card (max 3) you can special summon 1 "dark magican from your hand, Deck, or graveyard in face up attack position by offering this monster with 3 spell counter as a tribute during your main phase
I dont see why it does not get negated. since it says special summon 1 dark magician from either the hand, deck or graveyard
It would only negate it if it tried to summon from the Graveyard. If it does not try to summon from the grave, it would be fine I believe.
All we have to do is look at End of Anubis's effect and you will see that it will never negate Skilled Dark (Or White) Magician's effect, even if you choose a Dark Magician from the Graveyard.

- designate a card(s) in the Graveyard
The ruling I posted earlier states that SDM/SWM's effect does not target. It infact uses that summoning from the Graveyard example specifically to illustrate.
- or that activate in the Graveyard are negated.
SDM/SWM's effect is an Ignition Effect that activates on the field, not the Graveyard.
